It's a self imposed rule so I guess they could just mark down the record with the "skips" added as caveat. If one day someone figures out a way to do it without the skips they can claim the new and improved record.
In the SM64 A-press challenge boards, we just sort the leaderboards by A presses first and time second.
So if a level requires 1 press you can still get a place on the leaderboard, but if someone finds a way to do it in 0 presses, they'll be placed at the top even if they were slower.
